RNLI, coastguard and emergency services all rushed to the scene around Monksferry to help pull one of the men to safety.
The man was pulled from the water breathing and was taken to hospital, but the search for the other male is ongoing.
For most of the day the coastguard, RNLI and police divers searched the area where the other male was reportedly last seen.
Mersey Ferries were cancelled for a time so the search could take place.

Wirral Coastguard said on their facebook page: “An extensive multi-agency search operation was launched to look for the second person between Monks Ferry and New Brighton.
“Wirral Coastguard Rescue Team, Crosby Coastguard Rescue Team, Merseyside Fire and Rescue Service, RNLI North West Lifeguards and Jet ski, Merseyside Police, Hoylake Lifeboat, New Brighton Lifeboat, Marine Fire One, NPAS, Coastguard Rescue Helicopter and the Ambulance HART Team along with an Environment Agency vessel all worked together to conduct the search lasting 6 hours.
“We would also like to thank Peel Ports who assisted us during the search.
“Following a lengthy and in depth search, all teams were stood down”.
